yes, don't stress, like everyone says, a photocopy of passport is fine. immigration also held my passport for a while and I travelled in Indonesia (Java to Sulawesi) no problems.

Although probably not necessary , you could carry the immigration receipt (from the KITAS request) too . It can help you explain that your passport is being held by Kantor Imigrasi .
